Recent studies have demonstrated the effects of dietary phosphorus on lipid and glucose metabolism. This study investigated the impact of a high-phosphorus diet on mouse skeletal muscle lipid composition and gene transcription. Adult male mice (n = 12/group) received either a diet with an adequate (0.3%) or a high (1.2%) phosphorus concentration for 6 weeks. The lipidome analysis showed that among the 17 analyzed lipid classes, the concentrations of three classes were reduced in the high phosphorus group compared to the adequate phosphorus group. These classes were phosphatidylethanolamine (PE), phosphatidylglycerol (PG), and lysophosphatidylcholine (LPC) (p < 0.05). Out of the three hundred and twenty-three individual lipid species analyzed, forty-nine showed reduced concentrations, while three showed increased concentrations in the high phosphorus group compared to the adequate phosphorus group. The muscle transcriptome analysis identified 142 up- and 222 down-regulated transcripts in the high phosphorus group compared to the adequate phosphorus group. Gene set enrichment analysis identified that genes that were up-regulated in the high phosphorus group were linked to the gene ontology terms “mitochondria” and “Notch signaling pathway”, whereas genes that were down-regulated were linked to the “PI3K-AKT pathway”. Overall, the effects of the high-phosphorus diet on the muscle lipidome and transcriptome were relatively modest, but consistently indicated an impact on lipid metabolism.Item A literature review on the drivers and barriers of organic food consumption in China(2024) Castro Campos, Bente; Qi, XueResearch interest in organic food consumption has increased significantly worldwide, but a systematic analysis of this phenomenon in China is still lacking. The existing studies in this area are wide-ranging and fragmented, and there is a lack of comprehensive research into the drivers and barriers specific to the Chinese context. Based on a literature review of 26 articles spanning from 2011 to 2021, this article employs the consumption values theory and the innovation resistance theory to discern patterns on the drivers and barriers of organic food consumption in China. The findings show that the most explored drivers include the functional values of healthiness and safety. Within the social value realm, environmental concern and symbolic value emerge as important influences on Chinese consumers. Conditional values shed light on factors such as perceived healthiness and certification/organic labeling. The objective of the present study was to elucidate the effect of intrauterine (maternal) HS during the last week of gestation on blood metabolite concentrations of female dairy calves during their first week of life. We defined the mean temperature humidity index (mTHI) during the last gestation week of ≥60 as threshold for maternal HS. In this regard, we compared differences in metabolite concentrations of maternally heat stressed (MHSCALVES) (n = 14) and not heat stressed (NMHSCALVES) (n = 33) calves. We identified 15 metabolites from five different biochemical classes (phosphatidylcholines, cholesteryl esters, sphingomyelins, cresols and hexoses) as potential biomarkers for maternal HS in calves. The plasma concentrations of all significantly affected metabolites were lower in MHSCALVES when compared to NMHSCALVES. The effect of maternal HS during the last week of gestation on blood metabolite concentrations of the female offspring during the first week after birth might be due to HS induced intergenerational physiological alterations, impaired colostrum quality or epigenetic modifications of the calf genome. Agrobacterium tumefaciens, syn. Agrobacterium fabrum ) is an endofungal bacterium of the fungal mutualist Piriformospora (syn. Serendipita) indica (Basidiomycota), which together form a tripartite Sebacinalean symbiosis with a broad range of plants. R. radiobacter strain F4 (RrF4), isolated from P. indica DSM 11827, induces growth promotion and systemic resistance in cereal crops, including barley and wheat, suggesting that R. radiobacter contributes to a successful symbiosis. Here, we studied the impact of endobacteria on the morphology and the beneficial activity of P. indica during interactions with plants. Low numbers of endobacteria were detected in the axenically grown P. indica, (long term lab-cultured, lcPiri) whereas mycelia colonizing the plant root contained increased numbers of bacteria. Higher numbers of endobacteria were also found in axenic cultures of P. indica that was freshly re-isolated (riPiri) from plant roots, though numbers dropped during repeated axenic re-cultivation. Prolonged treatments of P. indica cultures with various antibiotics could not completely eliminate the bacterium, though the number of detectable endobacteria decreased significantly, resulting in partial-cured P. indica (pcPiri). pcPiri showed reduced growth in axenic cultures and poor sporulation. Consistent with this, pcPiri also showed reduced plant growth promotion and reduced systemic resistance against powdery mildew infection as compared with riPiri and lcPiri. These results are consistent with the assumption that the endobacterium R. radiobacter improves P. indica s fitness and thus contributes to the success of the tripartite Sebacinalean symbiosis.Item Item Accuracy assessment of inverse distance weighting interpolation of groundwater nitrate concentrations in Bavaria (Germany)(2022) Ohlert, Paul L.; Bach, Martin; Breuer, LutzFor the designation of nitrate vulnerable zones under the EU Nitrate Directive, some German federal states use inverse distance weighting (IDW) as interpolation method. Our study quantifies the accuracy of IDW with respect to the designation of areas with a groundwater nitrate concentration above the threshold of 50 mg NO3/l using a dataset of 5790 groundwater monitoring sites in Bavaria. The results show that the absolute differences of nitrate concentrations between the monitoring sites are only weakly correlated within a range of no more than 0.4 km. The IDW cross-validated nitrate concentration of measurement sites shows a mean absolute error of 7.0 mg NO3/l and the number of measurement sites above 50 mg NO3/l is 44% too low by interpolation for all sites as a whole. The corresponding values for interpolation separately for the 18 hydrogeological regions in Bavaria are 7.1 mg NO3/l and 38%. The sensitivity and the accuracy of nitrate concentration maps due to the variation of IDW parameters and the position of sampling points are analysed by Monte Carlo IDW interpolations using a Random Forest modelled map as reference spatial distribution. Compared to this reference map, the area with a concentration above 50 mg NO3/l in groundwater is estimated by IDW to be 46% too low for the best IDW parametrization. Overall, IDW interpolation systematically underrates the occurrence of higher range nitrate concentrations. In view of these underestimations, IDW does not appear to be a suitable regionalization method for the designation of nitrate vulnerable zones, neither when applied for a federal state as a whole nor when interpolated separately for hydrogeological regions.Item Accurate prediction of quantitative traits with failed SNP calls in canola and maize(2023) Weber, Sven E.; Chawla, Harmeet Singh; Ehrig, Lennard; Hickey, Lee T.; Frisch, Matthias; Snowdon, Rod J.In modern plant breeding, genomic selection is becoming the gold standard to select superior genotypes in large breeding populations that are only partially phenotyped. Many breeding programs commonly rely on single-nucleotide polymorphism (SNP) markers to capture genome-wide data for selection candidates. For this purpose, SNP arrays with moderate to high marker density represent a robust and cost-effective tool to generate reproducible, easy-to-handle, high-throughput genotype data from large-scale breeding populations. However, SNP arrays are prone to technical errors that lead to failed allele calls. To overcome this problem, failed calls are often imputed, based on the assumption that failed SNP calls are purely technical. However, this ignores the biological causes for failed calls—for example: deletions—and there is increasing evidence that gene presence–absence and other kinds of genome structural variants can play a role in phenotypic expression. Because deletions are frequently not in linkage disequilibrium with their flanking SNPs, permutation of missing SNP calls can potentially obscure valuable marker–trait associations. In this study, we analyze published datasets for canola and maize using four parametric and two machine learning models and demonstrate that failed allele calls in genomic prediction are highly predictive for important agronomic traits. We present two statistical pipelines, based on population structure and linkage disequilibrium, that enable the filtering of failed SNP calls that are likely caused by biological reasons. For the population and trait examined, prediction accuracy based on these filtered failed allele calls was competitive to standard SNP-based prediction, underlying the potential value of missing data in genomic prediction approaches. The combination of SNPs with all failed allele calls or the filtered allele calls did not outperform predictions with only SNP-based prediction due to redundancy in genomic relationship estimates.
